    Would it also be possible for the Freakduino to do any of Atmels “proprietary” PHY modes listed in table 7-5 of the Atmel AT86RF212 datasheet (http://www.atmel.com/images/doc8168.pdf)? If so, how? I believe proprietary mainly means not 802.15.4 compliant.

    The Freakduino should support any of the proprietary modes of the AT86RF212. The chibiArduino library only supports a subset of these modes at the moment. Exhaustively supporting the modes would have been counter to the concept of keeping the stack simple. Most of the proprietary PHY modes are advanced level so if you know how to read the datasheet, you can use the chibiArduino libraries read/write register commands to set the PHY registers.
