It only seems to switch on-off the one bright red and one bright blue LED, but the other LED’s are unaffected. They are perhaps helpful for debugging, but when configuring for low power deployment, is it possible to turn them off as well?

I have the LR Freakduino with all the upgrades.

The DIP switch won’t affect the other red LED which is on pin 13. It’s not possible to turn it off unless it’s completely removed. This LED only consumes power when data is being transferred though so will not consume power in sleep mode. Thats the main place we want to conserve power, assuming you’re running a sleepy node that only is awake for a short time to gather data and transmit it.
